Does anyone know if I am eligiable to submit an endorsement if I just submit my PhD thesis but still wait for defense? In this case, will the home office reject me?

I guess you’re basically asking it in a wrong place, this Forum is only for Tech Nation endorsements, using the term route 4 makes me wonder you mean Royal society, or Royal academy of engineering endorsement bodies.
But given that I had some info on that as well, in one of my friends’ experience, they asked him to wait until he fully finishes his PhD. Also waiting timelines on both of those endorsement bodies are also a bit long.
