If my CV shows I work at two companies simultaneously and I use both companies as evidences does this matter?

The TN guide doesn’t exclude part time work from evidence. You should be able to use both.
It shouldn’t be a problem. My application had 2 overlapping roles and I was endorsed.
The question is are you a permanent employee in both organisations. As long as the roles are not contracting you should be fine. It is possible to have two permanent fulltime employment, just that the Fulltime Equivalent (FTE) ratio may be different. You may be on 0.6 FTE in company A and 0.4FTE in company B.
So you can always clarify this in your application.
